A damped pulley as fitted to minis can make quite a difference to the general engine smoothness. Having changed from a riveted version I would never go back

Brake flaring tools of sufficient quality to use with cunifer pipes are quite expensive when compared with premade brake pipes. If you have a standard set up I think you would be better just to buy premade kits for the car or the ones you need. Your brake pipes sound to routed as bmc installed them ...

This is not correct. The breather should be connected to an intake on the carb on the bulkhead side. I suspect you have a different carb fitted. If would be worth changing the engine breather to an earlier type and vent to atmospheres. You could change the carb but it would be easier to do the engin...

Have you changed the breathing as suggested above. The can breathing system was only fitted directly to the carb inlet or pcv valve. You have a non standard set up.

James I would replace the flexis at the same time if you can. It's suprising how flexible and spongy they can get. It's the time to replace them. Your description would lead me to suspect its fuel. It could be either the pump capacity or partial blockage. I changed my steering rack yesterday and in the process disturbed the top gearbox dust seal. I cannot find it so I can only assume its fallen inward into the clutch area. I would be suprised if the air breathing set up will work. The symptoms you describe align with too much pressure in the engine. Screw not adjusting the throttle speed- this will probably mean the cable needs adjusting. THe cable legnth is too short as secured. It might be that the outer is not seated properly

I would change you flexis before going too much further. I was amazed at the difference these can make. New ones can give the brakes a lot more bite

As suggested above there is a high chance of a manifold leak. Often easier to spot on start up while looking under the bonnet

I have installed a 3 way valve on my van. This allows the water to continue around the loop when the heater is isolated. It's been in place now for a 3 years and has worked well.

Is it crunching going into 1st or 2nd? 1st gear has no synchro so this is normal. It should not crunch going into 2nd.
If you have never driven one before its best never to select 1st while moving. You will find when stationary 1st is easier to select if you pit it in 2nd before selecting 1st.

Has the chassi leg been changed?
My replacement leg come without the bracket for the return spring. I carelfull measured and replicated in thr new leg but if you did not do this it may have resulted in an incorrect spring mount and thus the new spring won't work
