If you mask those areas before you etch them you will end up with raised edges that will require even more work. I think the point of this car is being overlooked. It was not meticulously restored in order to win concourse trophies. Strip the panel to shiny new steel using something like a clean and strip disc. Wipe the panel down with a pre paint solvent and then apply a couple coats of an acid based etch primer.

Because the cut on the car is so high, I would be inclined to trim away the inner wing until you have just the flat top part. Keep soaking it in WD40 and occasionally trying to jiggle it. If every thing is loose it should move. Whilst your at it I would suggest checking the mechanical advance is free and the springs are not loose on their pins.

If the main part of the shell can not move or flex the only worry with the center cross member (for me) would be making sure it's in the right place in relation to the chassis rails.

Yes bracing the shell is an exceptional idea and lots of 2x2 box is ideal for doing so. However just as important is ensuring that your door gaps are perfect before bracing the shell.

I would go back to the paint shop and collect the other door. Then I would hang them first then assemble the frames.
