Until those with more experience than I comment, my thoughts are: a small area of "rot" may be just the tip of the proverbial iceberg. Rot can appear on the visible surface, or hidden between wood and the metal surface. Remember that on the Traveller, the wood is the frame; it's not an ornament.

Chapter 11 of Newell's "Morris Minor Traveller" has some excellent commentary and suggestions on wood frame restoration.

It really depends on where the rot is and how much there is. Some of the screws that hold the frame together are completely hidden when on the car - the frame is assembled off the car and then fitted in one piece. However, it is possible to remove some sections and slot new ones in, with varying degrees of success. For small areas of rot it might be possible to scrape away the soft wet wood, apply a product such as Cuprinol 5-star, and when dry, use a resin wood hardener followed by a filler; but it will never be perfect.
