Clutch knocking noise

Recently had the engine out (gearbox left in) on my 1970 Minor to change oil pump/clean up the block etc.
All went well refitting clutch back to engine with alignment tool then putting it all back together on the car. However when it was started for the first time after the job the clutch appears to make a very loud metallic knocking noise (loudest in neutral but appears in forward gears too) as soon as the thrust bearing comes out of contact with the clutch itself, and disappears when the thrust bearing is pushed against the clutch when pushing the pedal down. Its a Borg & Beck clutch fitted around 3000 miles ago before I bought the car, and didnt make this noise before the engine was separated from the gearbox for work!
Bit stuck with this one as there is no obvious noise coming from the bellhousing area when the engine is rotated by hand!
